Are microbubbles harmful to fish?

I hooked up my cpr sr3 onto my biocube last night, and as expected, there are microbubbles everywhere in the tank. I don't mind since I know it will pass but I'm wondering if it can be harmful to my fish as they are probably breathing them in. I have 2 clowns, an algae blenny, and a yellow watchman goby.

Yea it happened in my work. The pumps started blowing bubbles during the night and in the morning thirty fish were dead

The skimmer is no longing making them but there are still sone in the tank. What should I do?
