Lately I have been battling brown diatom algae, pretty much all over my sand bed and some of my rocks. During the day it gets pretty wild, however when I wake up to go to school/work I see that its all gone! Not a single speck of algae to be found? Has anyone experienced this? And right before I turn the VHO's on around 3, you already see specks of it starting to grow. Do you think this algae might be on a biological timer of some sort?

That's very common. The algae probably has nothing to feed off of during the night time when the lights are out so it disappears when the lights come back on between the silicates and the lighting its enough to feed the algae to bloom again.
