When making a refugium, how far off of the bottom of the tank should the Plexiglas dividers be, about how high.
The 'Fuge section should and is usually separate from the skimmer section. The argument is the skimmer strips most of the organics out of the water so your feeding the fuge with real clean water. Slower flow through the fuge section unskimmed provides that section with the nutrient load that is beneficial to it. In mine I have 3 sections. tank drain/skimmer - Return - 'Fuge. The tanks drain is split with a ball valve on the fuge side to slow down the flow of water through it. The 'Fuge section drains into my return section. You can see my sump here:

The sump is usually built around the skimmer section requirements first. In mine I left an inch on each side. The return section is 10" wide so that I could run 2 reactors if I want, the rest was fuge.
This is my sump setup which should give you a starting point. Skimmer on the left, 'Fuge on the right and return/reactors /heater in the middle. This is a 40 Breeder.
