I was wondering if I should leave the unsed bulkhead in my sump plugged or or take out the bulkhead and patch the hole?
Which will be the safest in the long run?
If you glue a piece of acrylic on either side of the hole, would that work?
Any down side to it?
both would be satisfactory IMO - I have done both several times. I personally prefer covering it on both sides with patches - this assumes you'll never want to use that hole again. If you may use it in the future, I would use a threaded bulkhead and plug with with a male threaded adapter and glue a cap onto it.
I would go withthe ladder of Jim's suggestion. You never know if you may ever want to use that hole of if the future owner wants to use it. It's always good to have options.

I may also buy a tank with a hole I would never use so I was leaning towards covering both sides with patches.

Plasticworks has smaller scrap pieces you can grab for $5 bucks or so, they also sell weldon in their own containers. I would also see if someone here on the board has some laying around.
