Are there more modes for the twin controller besides the wave action?

Yes, it got rid of the H1, H2, H3 (constant flow mode speeds) and gave you an 8 speed (flow) option).
W1 is the same function for both pumps.
W2 became one pump in W1 mode and the other pump in H (constant) mode where the cycling time and flow can be controlled.
W3 is the same step up then down mode for both pumps.
Else is the same random mode for both pumps.
There is an H mode where you have constant flow but each pump can be set for any of the 8 speeds.
Then there is a new C mode which basically cycles one pump on and the other off and you can set the cycling rate and also the flow rate. (this is what I ended up using)

Else mode and w/S1 switched up daily and W/S3 at nite so the sps can feed and fish can get a break. The constant speeds don't work for me because they only blow the polyps in one direction.

so S3 is less powerful than S1? If the "S" settings are power levels than why do we have a turn nob

S1, S2 & S3 only affects the W1 mode. The knob is to control the on/off interval of the pump and the S1 = 100%, S2 = 75%, S3 = 50%
