It's a possibility that could work, but you would think that some corals would naturally adapt to the changes, and prosper and take over, while others would die off if they couldn't adapt to the changes. In nature when one thing dies anything usually comes in a fill the spot.

It would take time though, as reefs would need to be seeded, but you currently see that in areas where the reefs have been in decline and new corals have been introduced to bring the reef back. I guess by picking, or selective breeding, the corals they could use would be able to tolerate the condition changes, similar to how the corals in our tanks can stand the change in temperatures and different conditions than what they're use too. I guess it would be no different then some of the crops that we have re-engineered to grow in different conditions.
