I have a very fine sand substrate and some delicate rock work. Would it be safe to put a pistol shrimp and goby pair in my main tank?

If you put your rock into the tank first and then added the sand (so the rock is totally stable on the floor of the tank) it should be fine.
If any of your rock is laying on top of the sand, I would skip adding a pair like this which burrows under the rock and will cause it to become unstable and possibly collapse the structure
