With which test kit did you measure the nitrates and phosphates? One or both of those parameters will lead to an increase in algae growth. Are you growing any macroalgae to compete with your new algae growth?

Do you have enough flow going through you sump? I have the same problem, red(cyano) & green algae outbreak in my sump but none in my tank. I increase the flow through the sump and it got rid of some of it.

When I clean out my sump/refug, macro going asexual, and started over I also had the problem of some of my corals not fully opening and not being as colorful. I did a # of water water changes and the corals start to re-open.

I think what Mike said is true, that it need to cycle for a little while, or the corals need to adjust as the new micro is throwing off the water chemistry some what in your tank right now.
