I feel like this could only happen with my really bad luck... or the anemone's really bad luck.

Long story short- 40g tank, small hydor fan, and the anemone which I just purchased climbed up the wall of the tank and got itself partially caught in the fan. The fan stopped/broke, not sure yet- but the anemone was definitely injured.

What can I do to try and help save him? It looks deflated now but is still holding onto the side of the tank about 4 inches from the bottom/sand. It is still moving but it doesn't look good.

It will be fine. Mine used to do this all the time. I would suggest putting something around the power head (I just used my fish net). Since you just purchased the anemone it will probably move around for a while until it finds a spot that it likes.
