Well, just got back from my honeymoon to find my new puffer on the floor. Apparently it managed to clear about 7 inches of tank wall, which I never thought it would be able to do. The worst thing is that I know it jumped only a few hours before I got home.

So I have basically an empty tank to stock, after I let it sit fallow for 6 weeks to get rid of ich which had recently reared its ugly head.

I now have a QT tank set up -- I was wondering, do you hypo all new arrivals? and if so do you acclimate them directly into the hypo? or keep the QT tank at normal salinity and then slowly reduce over the course of several days?

No need to hypo in a QT. You can treat with copper if you want. As long as you're not connecting the QT to your display tank. The QT is set up to observe your new additions. If they show signs of disease or parasites, you can then treat them accordingly.

I was shocked to find the puffer on the floor -- he had no signs of ich at all and I dont think his jumping was related to ich. He swam fast when hungry but never jumping-out-of-the-tank fast.

You have all ready been given proper advice on qt above, so I'll only add;
On medicating your fish with copper, make sure the fish you will be medicating can deal with copper as some fish cannot deal with copper
