I just set up the same exact system today minus the aqualifter, but what i did to make sure it would not siphon is i drilled a small hole ( 3/8 ) in the tubing coming off the power head im using inside the reservoir so its breaks the siphon

For a regular ATO setup you don't have to worry about putting it on a timer. If you are dosing kalk with your ATO, you may consider setting the timer up to dose at night to offset the pH change.

Put the AL above the top off water and you shouldn't have to worry about a siphon.
