being new to reef keeping I would like to know how to clean the substact in the bottom of the tank, i.e. sand or crushed coral. My problem is waste collects here and I end up with an algae bloom.

you should get more powerheads so detrius doesn't collect on the substrate and a good cleaning crew also. and then theres always when you do water changes put the hose about an inch or less so the detrius gets sucked up and the sand doesn't.

Generally crushed coral isn't used as a substrate in a reef tank as detritus gets trapped in there too easily. It seems most reefers either prefer sand or bare bottom.

As suggeted above powerheads are a good way to keep detritus in suspension so that it gets picked up by the skimmer.
