Skimmer HELP PLEASE

I just set up a Coralife 125 super skimmer to my 65gal tank. I have around 80lbs of LR and sand. I trimmed the output tubing like it suggests so as not to get micro bubbles into the tank. And they're there. Anyone have any idea how to get rid of them? Also it says that the break in should be 24-72 hours. How will I know when it's broken in?

Let it run it could take a week or more to break in.
Bubbles when its new always happens so dont stress it.
When its working right you will know trust me you will see all the **** come out your tank.

Had to add some top off water to my tank and now the skimmer isn't producing bubbles like it was. Is this because it's still too new?
