I currently have a 46g freshwater tank that I'd like to convert to a FOWLR and eventually a reef (when I have more $$$ for lighting).

I currently run an Eheim canister filter...will I still need to use this filter in a FOWLR and/or reef...or what? I'm a bit confused.

The problem that i have found with a lot of freshwater designed biological filters is that while they detoxify ammonia and nitrites into nitrates (which are perfectly safe for fish), nitrates are very bad for corals. If you want to eventually convert this tank to a reef tank you would want to make sure you remove all biological filtration from the canister.

That being said, canister filters are great for adding extra flow and offer good places to add extra filter media (carbon) and potentially tank equipment like heaters if I remember correctly!

i wouldn't use the cannister. if you decide to use the cannister, clean it weekly.
live rock and a good skimmer are all you need. will this tank be drilled, and a sump implemented? i suggest you do this. it will make your life alot easier.

The tank is not drilled. Can I use the canister while the aquarium is a FOWLR and then switch to a sump when I decide to do corals?

you can, but then you'll need a HOB overflow to bring water to the sump. you are much better off drilling it now, while it's empty.
