The problem with a big cleaning is that all your stuff is used to the way it is now. Major change means major stress.
I would suggest you lower your sand to 1 inch. It may help. The in between a deep sand bed and 1 inch can cause nitrate problems. You do not say what you bio load is but if it is large you are always going to have this battle.
