I added a media reactor with carbon to my tank that been up and running for 3 years last weekend and now all my corals are all shocked and not opening completly. What should I do? Should I continue to let the carbon run and let the corals get used to the new water conditions or should I turn the reactor off?

A few questions so we can help you better..

What size is the tank?
How full did you fill the reactor?
What kind of corals do you keep and what is it that they are doing that you are calling 'shocked'?
What is youir water change schedule like?

If you have the reactor hooked up to a gate valv or pump I would lower the flow comming out of the reactor. I would say if you limit the flow comming out then try that and get the tank used to active carbon
